Why are results for a combination subtracting dynamic load cases (ex. GRT1P1 +U1 -S1 -R1) higher than when adding the same dynamic load cases (ex. GRT1P1 +U1 +S1 +R1) in AutoPIPE?

Look at the column M/S
This column tells the user that the state at which the individual cases are being combined. In this example all the load cases are combined at the Moments level and then applied to the code combination calculation for category Fun+Env.
In order to confirm the moments values being used in the code calculation, refer to the Forces and Moments reports:

Conclusion, when reviewing any results for code or non-code combinations, one should investigate the details of each combination to completely understand that combination will be processed by AutoPIPE. In this case, because all load case moments are first combined before being used in the code calculation has a direct affect on the results. This affect may seem counter intuitive at first until closer examining the combination and understanding how the settings affected the results.
