Problem:

Is the through wall gradient analysis output (delta T1, delta T2, Ta and Tb) automatically accounted for in the flange design in AUTOPIPE?

Answer:

The through wall information is included in the analysis and contributes to the stresses; they are not loads. Only loads are used in the flange analysis, therefore based on this question above, the answer is, No, through wall gradient analysis output (delta T1, delta T2, Ta and Tb) are NOT applied in AutoPIPE's Flange Analysis calculations.

However, is this suggesting that there is a requirement to do this in the Appendix XI? 

Maybe what questions should have asked, Are the through wall values considered at the flange locations? The answer to this is YES; if you enter them, it isn't automatic. But this isn't part of the flange design strictly speaking.
